Why it's a deal: In a recent Kayak search, we found multicity airfare (New York City to Budapest, Prague to New York City) for $712 in late October (KLM Royal Dutch). Transfers from Budapest to Prague start at about $109 per person. For about $303 more, this package covers the airfare and the inter-city transfer, plus six nights' accommodations, breakfast daily, and all taxes and fees.
More: Extend your stay at Budapest's Ramada for about $72 per person per night extra or at Prague's Ibis Karlin or Ibis Mala Strana for about $35 per person per night; all based on double occupancy.
